Yes you can, and there are two minor differences: If it's specifically a MILK bottle and you find it empty, you say: There isn't milk in the bottle. (in other words it's a milk bottle with no milk). But if it's any bottle that had milk in it, you would say: There isn't any milk in the bottle. (in other words, "you told me you put some milk in that red bottle, but I just looked and there isn't any.)

A better example would be "there's no gas in the tank" (here you know they're talking about a gas tank in a car and not a portable tank for gas)
